EU compensation is based on delay to the final destination even if there’s a continuing domestic flight. So it’s very much in Delta’s interest to get you onto the quickest connection possible if it keeps you under the delay time period for your particular itinerary.
If the flight was delayed due to weather (though probably not late inbound due to weather), you’re right that there would not be compensation due.
