Just board with the higher bording card and tell the gate agent you want to sit together and not reserve an open seat. They will appreciate your thoughtfulness or you could ask if your companon can board early with you so as to sit together.
I regularly see the gate agent tell people they need to board in their group and if the person with the higher boarding number wants to wait and board with the person with the lower boarding number, that's fine. I've never seen a person with a higher boarding number be able to drag their companion with a lower number further ahead in the line with them.
