Would probably do both - dispute the refund amount with Amex and contact EK through the online refund contact us form with the EMD receipts in question.
I've emailed central refunds again and sent them a message on Facebook.
This is on their original email:
"please contact us and a team member will be pleased to assist you"
If I don't hear back by Thursday I'll call Amex...
