Cool Melia stays booked via corporate travel agency

First of all, sorry to hear it. My experience is a bit different. I had a few stayes at Melia booked via my company's corporate travel service. When checking in, I was always showing my Melia Rewards card, asking them to add it to my account. So most of the time I was getting points. Once points didn't post and had to write a message to MeliaRewards' Customer Service team asking them to add points manually. They did it very quickly. So as you can see in my experience it is possible to get MeliaRewards points even when booking via corporate travel agency. Although I have to say that it was back in 2015 so maybe the rules changed since...
Another thing is on-line check-in: one can't use it unless the stay was booked via official Melia channel - website (also potentially via phone, but not too sure about this).
So all in all, I suggest you getting in touch with customer service (via the web form on the website) and they should sort out the points issue. Phone agents can be a bit brisk and not always 100% consistent.
