I was under the impression that the connection protection never kicked in for two different PNRs? At least when I used to book those in the States, it was one of those "you take your own risk" type of situations, so if your incoming flight was delayed, the subsequent connection will rebook you for a change fee, as if you just missed your flight in a normal circumstance.
