Yes, a lot of first-time travelers have no idea just how close together those cities are. Kyoto and Osaka are both on the Shinkansen, and if you have a JR Pass, it's about 20 minutes. Nara is not on the Shinkansen, but it takes, as I recall, 30 minutes from Kyoto, but certainly less than an hour.
