Flight is booked as a single reservation arriving AKL on AA and connecting on a JQ (booked as a QF codeshare). It's always been my experience that the baggage policy of the most significant sector of the trip (in this case the AA segment) will prevail, but I thought I'd see if anyone else could confirm a similar situation. Thanks.
Having done this a number of times (although in SYD not AKL), JQ will honor your ticketed allowance, which excludes any allowance due to EXP status.

The way they typically do it is a bit strange. Let's say your ticketed allowance is 2 x 50 lb (2 x 23 kg). Then JQ will give you an allowance of 46 kg due to the QF codeshare; your bags will be weighed cumulatively at JQ checkin and you will be charged (through the nose) for each kg over 46 kg.

I used my OWE status to take an extra bag once and got caught. It was cheaper to send it express freight than to pay JQ's airport rate.
