Hm Flybe isn't listed as a Skywards partner, I'm not sure how redemption works in that case, even with an EK code. Calling will be your only option of finding out however, they might be able to push it through, if an EK Code exists worst case you could pay cash separately for the Flybe flight ticketed by Emirates on the EK code and then have them put the flights on one PNR.

Might be more expensive than just buying the flight separately.
