Yes, the Q10 (operated by Green Bus Lines), is part of the MTA transfer system. The problem, I suspect, is that you have to have a metrocard to transfer to the subway; I don't think the bus transfers work on the subway. That would also be the case with the Q3 and the B15. There might be a newsstand at JFK that sells metrocards. Otherwise the free (until November, supposedly) shuttle bus to Howard Beach is the best bet; you can get a metrocard at the subway booth there.
I had forgotten about the Q3 until another poster mentioned it. In fact, it is the fastest (by about 5 minutes) connection to a subway station, followed by the Q10 and the B15.
