I had a situation like this with a discrepancy between the change-flights price and a new itinerary recently. I think what is broken is the change flights, which as far as I can tell is still from the old Web site. The TA on the phone told me to book the new itinerary and select cash payment. She then asked me for the reservation number of this dummy booking so she could confirm the price, which she then applied to the flight change.
