I'd recommend talking to crew about it. Let them know your wife is upset and they might discreetly ask someone.

Think of a solution, rather than about filing a complaint at this stage.

I wouldn't file a complaint about being seated a little bit further away regardless of the background, considering you have a fully functional seat though. It's not as if you were seated next to each other in E/F to start with, so it's a bit harder to complain.

You can still have your meal/drinks together with on one of you in the buddy seat (I am assuming there is a space to do so on the 787-900).
