The benefits you get on a flight are tied to the FF account that you use for the flight. So, if you want miles to go to AA then you use your AA account and get AA benefits. if you want miles to go to AS then you use AS account and get AS benefits.
For benefits like elite seat assignments, yes, your AS number would need to be in the reservation (since it involves actually doing something to the reservation). But for priority boarding etc (the benefits the OP asked about), there is not, in practice, a need to have your AS elite number in the reservation. If they even enforce the priority boarding lane, showing a copy of your physical MVP card will be plenty to use the priority lane.

Ditto for lounge access, if you have oneworld Sapphire/Emerald status with another carrier but want to credit an AA flight to AA.
