I'd never heard of the 120 day rule either. It was a $50 lesson. Anyway, I found the email they sent describing the situation:

Dear Powerslide,

The CBP NEXUS office at XXX has noticed that your application is over the 120 day limit.

Your choices are to cancel your application and being able to reapply again into the NEXUS program immediately, or if you do not decide to cancel your application, when you show up to your NEXUS interview on February XX, your application will be denied and you will be locked out from applying for the NEXUS program for 90 days.

This office attempted to contact your listed home telephone number, today, February XX, 2012.
