So, what happens when I check in at NRT? Of course, I assume I will get two boarding passes because I am in different classes (assuming no upgrade). Then, do I have to get off the plane in TPE and then go through transfer and then get back on again? What if the flight is delayed into TPE and they do not let anyone off for transfer purposes (this has happened before). So, how would they scan my boarding pass for the second sector?

Or, can I just stay on board, even with two different boarding passes and then walk back from the J to the Y cabin when in TPE?
Last month, I was on CX420 ICN-TPE-HKG. ICN-TPE one ticket and TPE-HKG on another, both in J. I just told the ISM my situation and she simply informed the ground staff at TPE and they took care of everything. I remembered I bought so much dutyfree at ICN (liquid + skincare products over 100ml) but the ground staff really went out of their ways to look after my purchase at airside and escorted me to the lounge during the transit (normally you can't bring those through if transit). TPE ground staff is, in my opinion, the most helpful and friendly bunch of all the outports so you'll be absolutely fine
