It is not better to fly - the expense/time to get to from the two airports really adds up. Its much easier to take the train.
Traveling on Easter Sunday will not be a problem - but arriving
in Rome on Easter Sunday could be - as transportation from the train station to their hotel will be somewhat difficult to find - and its very very crowded b/c of visitors/services at the Vatican.
If it were me - Id stay in Venice on Sunday and take a train Mon am to Rome.
