I would do some research and find a good guide, make contact with them, and book their time, but perhaps with a flexible itinerary.

That way if there is any potential hop-spot you can go somewhere else. I've heard the pyramids are basically empty now - no tourists at all. So you might want to go there if the city is off limits.

Just flew JNB-CAI on Monday and had an 8 hour layover. Did the pyramid tour with an agency I found on Tripadvisor. I encountered no problems other than on return to the US Customs and Immigration pulling me aside and asking my purpose of visiting Egypt ;-)

I was in business class and found the service perfectly fine. The angled lie flat seat took a bit of work to find a comfortable sleeping position.
