My friend is a Delta flight attendant who was in the same position.

They let her in, but would not let her exit. To make a long story short, because she was a working crew member, she was given a one time only dispensation. However, she was sternly warned that the next time she entered Israel on her U.S. passport, she would not be permitted to go through passport control to board the return flight to the U.S.
