This is a GDS limitation in some cases-only one form of payment can be entered as payment for a ticket (though there is flexibility in choosing segments, not much else.)
The only other option in this case is the TA processes the CC(s) through his own terminal and incurs CC fees normally paid by the airline and issues using FOP Cash/Check.
