It's extremly common to have the 2 combined by airlines.
Try searching for a flight to New York on nearlly any airline (BA, KL for example), and Newark will appear, nothing to grump about ELAL here, they all do it.
ELAL is quite correct here. Go to ba.com and search for any flight specifically to EWR. You will still find results for JFK.
