If you are connecting between airports, eg: SYD-NRT/HND-ITM, you have to collect bags at NRT and get them to HND check in/bag drop yourself.
If you're flying through the same airport, eg: ITM-HND-SFO or FUK-NRT-LHR, bags will be checked through.

NRT (at least the JAL terminal) has a number of gates (63-67 IIRC) which can change between domestic and international by opening and closing certain doors.
