Yes. Having different confirmation numbers for the different airlines is quite common; that doesn't mean they're separate tickets. As long as it's one ticket, DL can check your bag all the way through.

This is a known issue with the DL website; seats it shows for any flight not on DL are pretty much guaranteed to be wrong. For the AS leg, you should go by what the AS website says and change your seat there.
