AA RTW says they are now fine taking over the reservation and reissuing. In the past, I'd run into situations where an itinerary was originally booked in another GDS and hence AA couldn't see all flights, and so couldn't take it over, but I'd asked about it more recently (unrelated to the CX upgrade question) and was told they'd do so.
