Here is a, possibly confusing, response from Frontier:
Thank you for contacting Frontier Airlines.
We understand your company requires you to purchase through your corporate travel agency and hope this explanation of our new policies reassures you.
Only online travel agencies (i.e., Expedia, Priceline, Travelocity, etc.) are limited to our new Basic fare, which offers less miles and higher fees. Most corporate travel agencies retain the ability to book our Economy, Classic, and Classic Plus fares, thereby allowing you to enjoy the same benefits as before.
Please remember, the new policies are associated with the fare type, not necessarily the physical booking location. Because OTA's pricing systems will find the lowest possible fare in a market, they will always price the Basic fare (cents cheaper than Economy). Therefore, customers who choose to book through online travel sites will be limited to the benefits included with the Basic fare they purchase.
We hope you'll consider booking on our website when you can. When you can't, please make sure your agency knows to book your flights in Economy, Classic, or Classic Plus. The pennies difference between Basic and Economy fares shouldn't be enough to sway your employer with regards to ticket price, so it will boil down to personal preference.
Summit and Ascent members will accrue miles and qualify for status as the same rate as Economy tickets.If you have any other questions as to how the new fare type will affect you and your travels, don't hesitate to let us know. However, I think you'll find these new policies will have little effect on you as a Summit member.

So, it looks like Frontier thinks your corporate sites should be able to book Economy instead of Basic fares. This is different than what the banners on the Frontier site say since they say you can only get certain benefits by booking at FlyFrontier.com. I guess folks will have to see whether their corporate travel site actually does or not.
And then she also seems to be saying that elite members will still earn as if they booked Economy instead of Basic. Time will tell... Has any elites actually flown a Basic flight yet? What did you earn?
