Yes, KE and many other airlines check the credit card. If you can not produce it you'll have to buy a new ticket. Not sure why their information system cannot see that the payment has been made. If you bought your tickets several months before the flight - the accounts should be updated; actually the question is why they cannot update their internal procedures.
It's generally an anti-fraud measure, not that they can't see that the payment has been made.
