I am assuming that check-in should open around 3:20am for a CX flight at 6:20am or is that assumption incorrect. I did have a look around the MNL airport website and it does mention check-in counters open 3 hours before flight and the airport is open 24 hours but I did not realise that entry is so restrictive.

You will be perfectly safe sitting outside. There are numerous security guards roaming around and the Philippines is not really a hotbed of crime anyway (less than USA). There is a restaurant on the lower level where you could hang out and cool down. The only nuisance may be bathroom attendents asking for a tip.
