This just worked for me (as it had in the past). But, for about 2 weeks in December, I did not have this feature available to me. I had to make a points reservation and call to have the cert attached and the points reattached.
I also had this problem and it was suddenly fixed recently. Good to know it wasn't just me.

Last time I changed, the rep told me it would have been much, much more difficult for them to make the change after the promo ended. So I would wait until nearly the end, but not after the stay deadline.
As far as when to register, the language in my promo says:
Marriott RewardsŪ members who register for this promotion by March 31, 2012, will earn one (1) free night award at a category 1-4 hotel after every second paid stay, made between February 1, 2012, and April 30, 2012, at a participating Marriott property.
...which seems to imply that, as long as you register by March 31, it'll count all the stays back to Feb 1. But really, there is no practical reason to test that... registering before staying takes away any ambiguity.

Just got my first certificate and used it already. Stayed at Spring Hill Suites in WPB, FL and then a Fairfield Inn just this past Thursday near LGA. Cert was in my account today when I logged on. Using it to stay in the Downtown KC Marriott for the Radiohead show on March 11. Very happy!
The Cat 1-4 version of the promo is working out very well for me, also. I've used the certs to add tourist days to business trips, mostly staying in very nice Residence Inns. Also used one on a visit to family, so no one would have to deal with me showing up in the middle of the night after the late flight. They've proven very useful and have definitely galvanized my loyalty.
