I've done this when a work trip has forced me to ticket a booking inconsistent with a previously booked personal trip, then cancel the return segment on the personal trip. So long as you're honest with Delta, they'll deal fairly with you IMO.
So I just called and had them make a notation - the guy on the platinum line was surprised by my question ("Not a lot of medallions call us with this type of issue") and made a notation that my flights were okay as booked. He did let me know that because I had the kids with me on one itinerary it looks a lot less hinky - it's pretty clear that anyone taking more than a second to look will see that I am basically chauffeuring my kids out east.
Pricing out the tickets as itinerary A round trip, itinerary B round trip, taken consecutively, was actually a few $$ cheaper than how I ended up booking (B nested within A), so technically Delta is getting more $$ from me for the convenience of this trip. I am still a little paranoid about my flights as booked but two platinum agents can't be wrong, right?
