You have a miscommunication issue with the AAgent over the phone.
Again, unless MIA-SJO is on partner airline, you could book that HNL-MIA-SJO trip yourself on AA website. If MIA-SJO is on partner airline then you would need to book by phone and pay the phone ticketing fee. Then there is also an added complication - the partner used for the MIA-SJO needs to have a published fare for HNL-SJO, if not, then yes, there would be 2 awards.
I dont know if AA flies MIA-SJO. Just go to AA website and construct the trip HNL-MIA-SJO using multicity function with MIA being your stopover and see for yourself.
