FWIW, I live in Manhattan and am more or less indifferent between EWR and JFK. EWR is a little closer by car with no traffic, but both can be bad with traffic. Public transport (train) is somewhat better to JFK as it's more frequent, but it's about the same amount of time to EWR or JFK from Penn Station if you time the train (to EWR) properly. The experience with immigration will depend more on how many planes arrived before you than anything else, I don't think it's reasonable to say one airport is better than the other. And yes, the terminals do matter, in terms of amenities. The CO's terminal C at EWR is pretty nice as are some of the JFK ones (T1, T4, T5, T8).
