How do 'Codeshares', 'metal' and 'operated by' - affect earned miles?

Hi,

I am currently trying to develop an all singing all dancing spreadsheet and would like to know a bit more about codeshare flights, the relevance of airline 'metal' and how it effects different FF programs.

When I book flights, I would usually go to BA.com book a BA flight and fly on it - dead easy and straight forward. However I realise things can get a lot more complicated than that.

For example I searched today for a flight from LHR to JFK.

BA website:
08.30 departing -BA0117 operated by BA
12.15 departing - BA1516 operated by AA

AA website:
08.30 departing -AA 6138 operated by BA
12.15 departing - AA 101 operated by AA

Now these are clearly the same flight but depending on which website you use, you get a different flight number.

My question is how does this effect the miles / points I can claim if I am
a) a BAEC member
b) AAdvantage member
c) Another airline partner to BA (for example CX)
d) Another airline partner to AA (for example Etihad)

I'd appreciate if someone could explain the differences and how it effect mileage earning for these for examples.
