Egyptair, although it operates the aircraft that fly CAI-TLV, does not sell or market those flights. They maintain a paper subsidiary called Air Sinai, and the flight numbers use the Air Sinai 4D prefix, rather than Egyptair's MS -- so search for 4D 54, rather than MS 54. Regarding LY, most of the Tishrei holidays this year fall on Thursday night / Friday morning in October, so it could just be that you searched on one of those dates and thus no flights were operating.
Searching OAG for a random date in October, I found:
