The cert's T&Cs state they are non-transferable. So I'm not sure how they would transfer it. Maybe since both of you will be there they can work something out.

I'm a little confused on the "not being able to make two one night reservations." Maybe there is a two night stay requirement and your agent is trying this approach to get around that.

With all that said, if you can go online and make two one night award reservations (one in your name and one in your spouse's), I would do that. Then once the certs post just give MR a call and have them attach the certs to the reservations.

If you can't do that, then I would do as the agent suggested, wait until the cert posts and then give MR a call to attach the cert to the reservation. (And hope it works as the agent stated.) In fact, if you have the agent's name, I might suggest trying to get that agent to be the one to attach the reservation.
