This happened to my 1P husband last night too. When he called UA and was eventually connected to web support, they finally determined that he needed to provide an additional 2,500 miles for his upgrade due to the new upgrade chart. Then they were able to clear the $50 copay.
I thought miles/fees were based on when tickets were bought and upgrades cleared, not on the date of travel? His mileage supported upgrade was cleared when he bought the ticket back in March. I didn't have any trouble with my online checkin and upgrade, but I'm on the second half of a round trip that started on 11 June. He is on a one-way ticket for today.
