Question is, what is the OP planning to do or see in Zhuhai/Shenzhen. If the purpose is just to "be" in Zhuhai and Shenzhen, then just connect to another ferry in Shekou after arriving from Zhuhai on Day 3. Don't even bother staying there.

If it is to see the "downtown" of Shenzhen (either overnight or not), then just get over to HK side via the Luohu/Lowu or Futian/Lok Ma Chau crossing, and use HK's East Rail to get to the city. No need to go back to Shekou to take ferry.
