It will have the CO PNR because that's needed by CO to track the reservation in their systems. That is completely normal. I am in MXP right now awaiting a connection to BDS. The flight was ticketed on AZ stock with the TATL segment operated by CO as a UA codeshare. I have three different PNRs for the same flight.

It is also worth noting that the L->L mapping is based on the new BD codes that take effect April 1 to align with the Lufty codes. Today BD L is actually a rather high fare class.
