The bonus you are referring to is for banked miles, not Qualifying miles. Your calculation is mostly correct though.

Fly 5,000 as silver you'd get 5000 mqm and 6,250 banked miles (5,000 flown + bonus)

As gold you'd get 5,000 mqm and 10,000 banked miles (5,000 flown + bonus)
