That's how I handle it. The agents can easily make the switch from points to miles. What they can't do is a switch backwards, from miles to points. I have credited a lot of stays to UA over the past six months. Now I will credit the next five to AA. I'll wait til they all post, then do it as you propose with a single phone call.
Be aware that airline miles are sent to the airlines once a couple times a month. Then it takes quite some while for the airlines (UA and Virgin, in my experience) to post them. I've seen it take upwards of six weeks. Don't expect to be using these points for near term redemption.
