Now I have 2 booking references, one is for K Class with a deadline on 9 Mar and the other is for J upgrade with a deadline on 20 Mar.
What if I do not pay for the K class ticket after 9 Mar and re-book again before 20 Mar, can I still get the upgrade?

Technically you'll only need ur K class booking when you make reservations for your J Upgrade (ie, U-class). The K-class booking can be cancelled after.
What you need to do to ticket for your upgrade is to give MPO a YBHK-class
ticket number (to prove u've got an eligible ticket & the fact that you've got a ticket confirmed on that flight* for ur upgrade). The original booking (the K-class ticket having a deadline on 9 Mar, in your case) has nothing to do with the upgrade at this point.
*For this part I'm not so sure, I've once been told you *could* get on another flight provided that you satisfy the change requirement of your underlying ticket (change fee, blackout dates etc) regardless to that sub-class' availability.
