Several reasons I have gone onto a plane just before it departs:

1. People have asked to me to, as the person they dropped off left somethig important behind (last time I did this was because a woman asked me to bring to her husband some papers he had left in the car, and he didn't want to leave the plane because he was afraid it would take off without him).

2. Someone leaves something at the checkpoint, and I can visually identify the person, and know what gate area they went to, so I check multiple planes as they board to get the item returned. Yes, I have done this a handful of times, and as far as the people on some flights are concerned all they see is a TSO entering the plane, looking around and leaving.

Complain if you want, but those are possible reasons as to why a TSO might board a plane as described.
The OP did say that the TSA employee was giving everyone The Stare.

While it might be to jog said employee's memory for return of a lost item, it is more likely yet another demonstration of The TSA: For Joke or Novelty Purposes Only - Not To Be Confused With Real Security.
