I have always had the same problem with Marriott reservations booked through my corporate travel dept. Starting about a year ago, I gave up on booking hotel through travel -- I let them book air, and then I book travel through the Marriott web site. Then, if there's a problem, I know for a fact that my preferences were part of the reservation. It's unfortunate that Marriott's systems still don't reflect profile information when a res is booked through a TA (even though the MR # is clearly in the record), but at least this is a decent workaround (especially since I can almost always find rates lower than our "negotiated contract rate")...
