CO is very good about logging all changes to your itinerary. You shouldn't have a problem canceling, or changing further based on the change. I've been auto-rebooked without my knowledge / consent with less than optimal changes (e.g. flying me back to EWR instead of LGA when my car is at LGA) and CO is good about making further changes with minimal fuss.
With that being said -- I'd just call them.

What's stupid is that when you hit the change flights button, you have to accept the new is not possible without time travel itinerary before changing the flight.
