From all I've read here, you do need to make sure she is on the FFCC list when she checks in, and the chances are it won't happen automatically if you check in online or at a kiosk. You have to ask an agent, and there are many reports of agents having no clue what you mean
-- and even then, there are reports of GAs who ignore the FFCC list and start assigning seats to upgraders first

Check-in time shouldn't matter, although if there are lots of other people on the FFCC list, it might. Certainly, if you have to ask 6 different agents to find one who knows what FFCC is and is willing to put sis on it, that could take a good deal of time.
