When faced with a similar issue at Millbrae, I chose to pay for Fri/Sat/Sun so that I would have only one permit on my dashboard. I don't see any legal issues with Option 2 (after all, you're paying for what you're using), but I'm not eager to test the patience of BART parking enforcement by using separate parking permits simultaneously.
NB: I don't know how quickly the San Bruno parking lot fills up, but the reserved permits are good only until 10 am. After that time, anyone (with permit or not) can use the reserved spots. Unless you reach there before 10 am, you could still find all the spots taken.
