The letters refer to the 'sub-category' for economy class. There is a hierarchy from most flexible (and most expensive) to least flexible (and cheapest). V is a cheap, inflexible fare class which probably is non-mileage earning (I forget), M and Q are reasonably flexible fare classes and earn full miles on THAI.
Your Travel Agent can indeed make seat requests for the international sectors as you previously experienced, but the domestic sectors cannot be pre-allocated. That might explain why your TA couldn't apparently help you (or get a decent TA!!!).
