I can think of two reasons. One is that there is a dialog in the application or the setup that is too tall and won't fit on a screen smaller than 600 pixels tall. The other is that they are using 800x600 as a basis for determining if the computer is new enough to run the app. Neither are good reasons, though the first is much better than the second.
