Did anyone has gotten into this situation? Will you get into trouble by customs or boarding the gate, because your passport number isnt the same as you did your booking with?

Unless customs or attendants at the gate, or check-in attendants, actually read the passport number and compare it to the one you booked with, I don't see a problem. As far as I could tell in my travels, they just take a quick look at your name and the photo... but maybe that depends on the country.
