US booking but codeshare - boarding passes?
Booked LHR>JFK>MCO on US but it's code shares: BA to JFK then AA to MCO
Who do we check in with?
When we check in, will we get boarding passes for both legs of the journey?

It usually says on the itinerary which carrier to check in with. If not, I'd go with BA, as they are operating your first flight.
They should be able to give you boarding passes for both legs.

You check in with BA at LHR, and you will receive boarding passes for both flights. But you will need to reclaim your checked luggage at JFK and drop it off at the AA desk just outside the customs area.
