You can confirm this by doing a <3hr multi-city ticket through KUL. While KUL's MCT is roughly 50min, you will get the same message about the next departing flight having to be >3hrs after the arrival time in KUL.
(Of course, the $2,000 is fairly competitive for Singapore to Europe, so that pricing does make sense... though, yes, I would have preferred it cheaper too! )

I live in Phuket during the high season, and the two buildings are still not connected. You'll need to get your luggage and either drag it 500 meters up the street or wait for their 'shuttle' which is not terribly frequent. Either way.. luggage off plan and getting to other terminal is 20-30 minutes.
Once @ international, you'll need to check in atleast :45 before if not a hour.
Plan atleast 90 minutes

Booked HKT-KUL-LHR//LHR-KUL-HKT. Actually want to come back from LHR to SIN rather than go to HKT. Thinking of
1) adding a stop (maximum 30 days allowed?)on the return in KUL by paying THB 2,000,
2) Buying a new KUL-SIN ticket on a separate PNR
3) Either use the KUL-HKT ticket after 30 days, or just let it go

1. Will MH LHR let me check through check in from LHR to KUL to SIN, using two separate PNRs?
2, How much connection time should I leave between the LHR-KUL arrival at 7 am and departure to SIN. There are three mornign KUL-SIN flights, at 8.05am, 9.15am and 10:50am. Is it safe to buy a separate ticket for the 8.05 am flight? Will I be protected if they do a through checkin for me in LHR?
3. Will my BA credit for flights HKT-KUL-LHR-KUL be jearpordized if I drop the last KUL-HKT leg, or will each flight get separately credited to BA?

In my experience MH flights credit sector by sector to BA, so, as long as your itinerary isn't too compact, you should see at least some credit. I'm also intending to drop the last sector, so I'll be interested to see how this affects my tier points and miles.

2. 9:15 should be OK. 8:05 is a bit tight. Last time I flew this (arrival @ 7:35), the flight arrived 1hr+ late, had to run for the 8:55 SilkAir flight. Not sure they'd protect you from a misconnection on separate tickets, though it has happened once for me in the past for another route.
[Edit]Flightstats suggests it's normally delayed quite a bit...

I write from the first class lounge at KUL with a data point for those traveling to HKT on a separate ticket.
Despite speaking to staff at check-in at KUL and the best efforts of an extremely helpful purser of my flight out, there was no possibility either of transiting or of being escorted to airside departures. The KUL station was also unable to print my onward boarding pass.
However, I very luckily blundered into the 'Visa on Arrival' line to the right of the main immigration queue. This was much shorter and the agent happily issued a visa, confirming with me that I was transiting.
If the main queue looks horrendous, I suggest joining the 'Visa on Arrival' line. If challenged, say that you were directed there and need a transit visa (make sure to tick 'transit' on your arrival card). I had an official-looking printed copy of my onward itinerary produced by the regional lounge in KUL which I guess might have helped my case had I been challenged.
I was struck by the amazing service MH provide to departing J passengers at HKT. Each passenger is inidvidually escorted from the checkin desk, past the hordes of tourists in the queue for steerage, taken through a private security channel, and conducted all the way to the lounge. I tipped my guide 100 THB on arriving at the lounge, but I wonder now whether that was superfluous, or indeed, insulting if he considered himself a professional.
Overall, it was a fairly painless process to take advantage of this fare. Although it's a little annoying to have to enter and exit Thailand, we are essentially engaging in arbitrage by using an HKT fare thus, so we ought to expect to have to do some of the leg work that arbitrage entails.
