Jet Blue is a code share ith Emirates so if you miss your flight you dont have to worry. They will get you on the next available.

1) We do not know that the OP purchased the B6 flight as an EK codeshare. The two airlines have been interline ticketing since 2010 as per the article you linked.

2) Even if he/she did, it has no bearing on misconnect protection – either way, the OP will be protected in case of misconnect by EK as the inbound carrier under their Carriage of Contract, Article 9.2.2. The only way you do not get protected is if you buy two separate tickets (whether on the same airline or different airlines), which is not the case here.
