It is going to be my first mileage run, though it is also going to be a vacation with the GF

The fare for this route is available on many many dates. I also booked another one in Jan. 2015. Cost is around $972 to $990 according to date and route. Use SNA-EWR-CGK-EWR-SAN to search on united.com.

I hope that I will survive the flights. For those experienced mileage runners, your inputs, to help me avoid mistakes or disasters, would be highly appreciated.

For now, I have too questions:

1. How likely will I not arrive at CGK on time? How long could the delay be, one whole day?

2. On the return trip, since I have to clear the US immigration, it is highly likely that I will misconnect. I would actually prefer to just finish the trip at LAX, without losing the miles for LAX-EWR-SNA, of course Is it possible through claiming ORC? How can I achieve that?

I can only answer your second question... if you end the trip at LAX, you won't get the miles for LAX-EWR-SNA.

I can book 6 segments on UA mutli destinations ..What segments do I use to book this or was it booked other than on UA.com ?

That would certainly take a chunk out of 2015 qualification... Plus with 1K bonus before March that would be a cool ~50K RDM. If it could be routed through HKG it would be a nice use of a GPU if the W wasn't too expensive.

For whatever reason I cannot seem to get those flights to appear, but I was able to find SNA-EWR-IAH-NRT-CGK-NRT-EWR-IAH-SNA which comes to something like 27,150mi and prices out to $966 ... VERY tempting, not solely as MR, but because I have a UA credit to burn by Dec and I'd love a to go there anyways.

If NRT-LAX get delayed causing me misconnect, which is quite possible these days with UA, then how likely can I convince the agent to let me end the trip at LAX and still get the miles for LAX-EWR-SNA through ORC? Is it possible at all?

If you don't fly the LAX-EWR-SNA flights you won't earn the miles. Simple as that.

Shouldn't be too hard to end the trip at LAX, but as is already said, you won't get the miles not flown. You have to reclaim your bags and go through customs & immigration anyway at LAX. Upon reclaiming the bags, go to the connection agent and tell them your situation.
I used to fly anywhere-ORD-MKE a lot. Whenever a misconnection occurred or the ORD-MKE flight was way delayed, which happened a few times, they let me skip it without penalty. You have to ask them to work it into the system of course.

That's quite a nice mr by the way. A lot of BIS. Though, I've never been to CGK and don't like the hassle of paying for a visa on arrival and having to spend a night or something.

One stopover allowed each way in Asia for $100 if you want to turn this into a vacation and visit Tokyo. Also very cheap flights to SIN from CGK.
This can also route through HKG with a connection on Cathay for roughly the same price. I was able to book outbound through HKG with a five day stopover. $100 RT ticket CGK to SIN to visit the inlaws, and $102 RT SIN to HKT for a five night beach vacation. I'm sure there are other cheap Asian destinations available.
